Initiate genomic analysis of cranberry and its relatives that will provide molecular markers to be tied to field variation. Characterize field performance of next genotypes.
1b.Approach (from AD-416)
DNA will be sequenced and evaluated for genomic signatures known from other plant genetic and genomic studies to be associated with field traits. Known trait variation in cranberries and related plants will compare to genomic variation and relationships will be sought to initiate the development of hypotheses to test genomic bases for traits. Field traits important for growers and consumers will be evaluated and field data compared to genomic data.
One run of 454 pyrosequencing was performed and 1.6 million sequences were obtained and assembled into 188,792 contigs. A total of 17,472 contigs were found containing microsatellite repeats. Bioinformatics analysis revealed an initial set of 192 loci that show potential for diversity assessment and molecular mapping of cranberry populations. Primers for the 192 loci were designed and polymerase chain reaction (PCR) conditions optimized for genotyping using fluorescent labels. These markers will be immediately useful for genetic mapping. Additionally, six genetic populations are being developed for mapping. The project is monitored through in person discussions, phone calls, and e-mail exchanges.
