Technical Abstract: SNPs are an increasingly important type of genetic marker because of their abundance in many eukaryotic genomes. We have previously reported that SNPs are quite frequent in cultivated soybean. Technologies for high throughput multiplex SNP analysis are available. These technologies are designed for the analysis of thousands of SNPs in parallel and are useful for whole genome scans as required in QTL analyses. However, once specifi SNPs are identified, only a few loci would be used in marker assisted selection of desirable segregants in a breeding program. Thus, there is a need for a rapid non-gel based assay of a limited number of SNP markers. Molecular beacons provide such an assay. In this report we demonstrate the use of molecular beacons to select for Soybean Cyst Nematode resistance alleles at the rhg1 and Rhg4 resistance loci.
