Interpretive Summary: We have established the first genetic linkage joinmap, with the use of molecular markers known as restricted fragment length polymorphism (RFLP), of Gossypium hirsutum L. as a first step toward further understanding the structural genomics of Upland cotton. The joinmap was amalgamated from four cotton populations. The first and the second genetic maps were previously reported (Ulloa and Meredith 2000; Shappley et al. 1998). The third genetic map covers approximately 18% of the genome. The fourth genetic map covers approximately 11% of the cotton genome. The genetic linkage joinmap from the above four populations comprises 283 loci, from 201 cDNA probe/enzyme combinations and the locus for pollen color (P1), mapped to 47 linkage groups with the average distance between markers of 5.3 centiMorgan (cM), covering 1502.6 cM or approximately 31% of the total recombinational length of the cotton genome. The joinmap provides further knowledge of ancestral chromosomal arrangement and gene order, and increases the potential to map genes for agronomic and fiber quality traits for the improvement of the cotton crop. Research is ongoing for the identification of quantitative trait loci for agronomic, physiological, and fiber quality traits on these maps, and the identification of RFLP loci lineage for G. hirsutum from its diploid progenitors.

Technical Abstract: An RFLP genetic linkage joinmap was constructed from four different mapping populations of cotton (Gossypium hirsutum L.). Genetic maps from two of the four populations were previously reported (Shappley et al. 1998; Ulloa and Meredith 2000b). The third genetic map was constructed from 199 bulk-sampled plots of an F2 -derived F3 (HQ95-6 X 'MD51ne') population. The third map covers 830.1 cM or approximately 18% of the genome. The fourth genetic map was developed from 155 bulk-sampled plots of an F2 -derived F3 (119-5 X 'MD51ne' okra) population. The fourth map covers 520.4 cM or approximately 11% of the cotton genome. A core of 104 cDNA clone-probes was shared between populations, yielding 111 RFLP loci. The genetic linkage joinmap from the above four populations comprises 283 loci, from 201 cDNA probe/enzyme (EcoRI and EcoRV) combinations and the locus for pollen color, mapped to 47 linkage groups with the average distance between markers of 5.3 cM, covering 1502.6 cM or approximately 31% of the total recombinational length of the cotton genome. The joinmap provided further knowledge of ancestral synteny and gene order, and increased the potential to map genes for the improvement of the cotton crop. This is the first genetic linkage joinmap assembled in G. hirsutum with a core of RFLP markers assayed on different genetic backgrounds of cotton populations (Delta, Acala, and Texas plain).
