Research Project: Development of a Pan Genome MaizeMine, a Flexible Data Warehouse and Analysis System for Exploring the Maize Pan Genome

Location: Corn Insects and Crop Genetics Research

Project Number: 5030-21000-072-011-S
Project Type: Non-Assistance Cooperative Agreement

Start Date: May 1, 2021
End Date: Aug 31, 2025

Objective:
Extend MaizeMine, which is based on a single B73 reference genome, and an established data mining platform, to include a set of 25 additional maize lines known as the Nested Associated Mapping (NAM) population which captures the diversity of the maize pan genome.

Approach:
An established data mining software application has been used by the Cooperator to develop a single reference based data warehouse for maize. A large collection of data sets specific to the reference inbred line have been loaded into MaizeMine in the past several years. In 2020, 25 reference quality genome sequences known collectively as the Nested Associated Mapping (NAM) population became available. The NAM population captures the spectrum of phenotypic diversity available in maize and collectively represents the maize pan genome. In the coming year, the 25 additional NAM genome assemblies and their associated gene annotations will be incorporated into MaizeMine to make it a truly pan genome resource.
