Research Project: Development of Fungicide Resistance Monitoring Tools for Botrytis Spp.

Objective:
1) Develop molecular markers for fungicide resistance to FRAC 12. 2) Validate and deploy fungicide resistance marker for FRAC 12 on Botrytis spp from various crops.

Approach:
Collect time course experiment data on germinating spores of six isolates of Botrytis cinerea, three with resistance to fludioxonil and three isolates that are sensitive. Isolates will be chosen based on previous work and fungicide resistance status. Samples will be collected at 0 and 12 hours post fludioxonil treatment for each isolate. RNA will be extracted, and high-quality samples submitted for sequencing. Transcriptome data will be filtered for read quality, length and aligned to the reference genome for Botrytis cinerea to identify differentially expressed genes, and potential single nucleotide polymorphisms (SNPs) between FRAC 12 sensitive and resistant isolates of Botrytis. DNA-based markers will be developed for SNPs between resistant and sensitive isolates in differentially expressed genes or other targets of interest. DNA-based markers will be tested using DNA from isolates collected and phenotyped from previous studies. Markers developed will also be tested against field isolates.
