Research Project: A Metagenomics Marker System for Identification of all Fusarium oxysporum Taxa in Field Soils

Location: Crop Improvement and Protection Research

Project Number: 2038-22000-019-028-A
Project Type: Cooperative Agreement

Start Date: Dec 1, 2021
End Date: Apr 30, 2024

Objective:
The objective is to develop a systematic approach for identifying loci to use for metagenomic studies that will characterize different formae speciales of Fusarium oxysporum.

Approach:
A wide range of F. oxysporum taxa were sequenced by Illumina and their genomes assembled (580 to date). Several different bioinformatic approaches were used to identify variable regions of the genome flanked by conserved regions. These regions were tested bioinformatically for their ability to differentiate taxa and this project will validate their effectiveness in doing so through laboratory testing. Collaborator will provide DNA from a range of taxa for genomic sequencing and assist in conducting metagenomic studies to validate the technology.
