Research Project: Developing Bioinformatic Pipelines and Models for Genomics-assisted Breeding

Location: Sunflower Improvement Research

Project Number: 3060-21000-047-013-S
Project Type: Non-Assistance Cooperative Agreement

Start Date: Sep 1, 2022
End Date: Jun 30, 2026

Objective:
The goal of this project is to continue and enhance a strategic partnership of USDA-ARS regarding genomics and phenomics assisted breeding. The research specialist on this project will work with a team of scientists to develop single nucleotide and copy number variant data from resequencing data on breeding lines dating back over 15 years.

Approach:
A Cooperator-hired research specialist will work with the Cooperator and ARS to develop genomic datasets from sunflower and condense the data into databases using space efficient schema and data types. This will include work with SQL, R, JMP, and other software packages. This work will also involve working closely with USDA sunflower breeding program personnel to design a solution that is useful to the breeding program. The candidate to be hired will be expected to have background or experience in bioinformatics and plant breeding and will use best practices to develop pipelines.
